I am trying to set up TopDownloads but I am not sure what I have to enter in the following part of the script.

# path to the downloads from the server root! (use for scanning)
$base_dir = "/home/www/you/public_html/downloads";

{ My files are located in www.mydomain.com/downloads }

Any advice would be much appreicated.

It doesn't matter much where you put the files. You need to put the full path to them there from the root of the server.
